The 45,863 figure eclipsed that of the 41,835 that farewelled Hazem El Masri in 2009 when his Bulldogs side played the Warriors.
The crowd is also the NRL's biggest crowd of the 2012 season, a mark previously held by the Round 2 Broncos v Cowboys match at Suncorp Stadium which attracted 43,171.
Pirtek Parramatta Eels Chief Executive Bob Bentley said Eels Members and supporters should be proud of their achievement.
"Tonight our members and fans showed their true colours and made Nathan and Luke's farewell one to remember," Bentley said.
"It's been a tough season but to say goodbye to two legends of our Club in such a fantastic atmosphere is something of which all Eels supporters should be proud.
"The hard work of staff at the Eels, ANZ Stadium and the NRL, and the patience, understanding and dedication of our loyal supporters, helped make tonight the success it was."
